Why doesn't Signal Pest simply has flying? I can kinda see the flavor of it being a small thing, but I don't know how much would be lost if it simply had flying.

My best guess is it was supposed to have flying, but that wasn’t conveyed to the artist and thus the finished picture didn’t convey flying, so they changed it to not have flying, but function similarly to a flier.

What is the point of pseudo-flying creatures like Signal Pest and Orchard Spirit? Is it a flavour thing to not actually write out "flying"?

It is people messing with the color pie for no good reason.
